I recently bought a 1965 Harmony Stella 12 string, it's on its way over from the USA, I realise they are a fairly collectable guitar, would it be bad If I were to drill a hole in it for jack for a sound hole pickup?

It's your guitar - you do what you want with it. You do what you feel is right for you and the guitar.
Before you do though, consider if you think you will ever sell the guitar, and owing to that possibility, consider if you will damage the resale value of the guitar by adding a jack socket to the guitar. My guess is it won't affect the value, if done in a sympathetic manner.
OK, we occasionally see some vintage roundneck Tricone National (ie. some rare and valuable guitar), and someone in the long distance past has cut an ugly hole in it to mount (badly) a magnetic pickup. Basically, a lovely guitar, butchered. That is upsetting to see, and it becomes a dog of a guitar to sell. Adding a jack socket to your guitar won't be the worst crime ever. It's your guitar.

Fitting a jack in these is always a bit of a quandary as you need to decide whether to drill out the tailpiece to accept an endpin jack or put in a jack in the lower bout. Also, you need to decide what sort of pickup to use...magnetic soundhole type or internal piezo - the standard floating bridge isn't really suitable for an under-saddle piezo, unless you get a custom one made, and you'd have to drill a hole thru' the top where the floating bridge sits for the cable.
By the way, good luck with that guitar - every Stella 12 string I've had through my workshop needed a neck reset - even when new the neck was usually set with too little angle so that there was not enough break over the bridge saddle.

If it gets a pickup it will be in the lower bout and will be a soundhole one.
The guitar has already had a neck reset so that is not a problem

Fitted a Schaller sound hole pickup and drilled out the endblock, sure sounds cool!

John - how are the necks on stellas fitted? Glued in / dovetail / bolted? TT

Traditional dovetail, often quite sloppily fitted and with loads of hide glue. They are easy enough to take apart and reset if you've got a steamer needle and a neck pulling jig.
